Lincoln County er et fylke i den amerikanske delstaten Wisconsin. Det ligger i de nordlige delene av staten og grenser mot Oneida County i nord, Langlade County i øst, Marathon County i sør, Taylor County i vest og mot Price County i nordvest.
Lincoln Countys totale areal er 2 349 km² hvorav 62 km² er vann. I 2000 hadde fylket 29 641 innbyggere og administrasjonssenteret ligger i byen Merrill som også er fylkets største by.
Fylket er oppkalt etter USAs 16. president, Abraham Lincoln.
